Yes, she is pregnant. But keep in mind that there are more pokemon manga out there! It appears in "Electric Tale of Pikachu" in a kind of epilogue.
Sorry to disagree with the Prince (^), but the manga is the true "canon" as in all other combos manga anime. When the comic came before the anime, then this is the real deal! (not to mention that I hear the manga is much better than Pokemon anime ...): P
